The UND Genomics Core presents:

"Two-day workshop on using R and Gene Expression analysis"

Thursday, February 21st 8:30am- 4:00 pm

Friday February, 22nd 8:30am- 3:30 pm

Location: School of Medicine and Health Science Room E223

Time: 8:30 am -4 pm

Lunch is provided

This FREE two-day hands-on workshop is intended for wet-lab biologists without basic knowledge of the Unix command line or R statistical package. The workshop will provide a broad overview of using Linux and R for data analysis.  Participants will get hands-on experience in the analysis of RNA-Seq data and will get an opportunity to handle RAW sequencing data, analysis for differential gene expression and functional analysis Gene Ontology (GO), KEGG pathway analysis, etc.) Topics will be delivered using a mixture of lecture presentations, hands-on training, and group discussions and provide an opportunity to understand the statistical concept behind various analytical approaches. Analysis during the workshop will use publicly available datasets.

  1. Introduction to Linux
  2. Introduction to R
  3. Plotting graphs in R
  4. Handling next-generation sequencing data
  5. Analysis of RNA-Seq data
  6. Functional analysis of differentially expressed genes

All lectures include Hand-on training sessions.

10:45 am -11:00 am      Coffee Break

11:00 am -12:45 pm      Lecture 2: introduction to R and bioconductor

12:45 pm - 1:30 pm       Lunch Break

1:30 pm - 2:30 pm         Lecture 3: Introduction to R and bioconductor (continue)

2:30 pm - 2:45 pm         Coffee Break

2:45 pm -4:00 pm         Lecture 4: Plotting graphs in R

 

Workshop Day 2: Friday, February 22st

8:30 am - 9:00 am.        Lecture 5. Basic overview of RNA-seq and analysis (lecture only)

9:00 am - 10:45 am.      Lecture 6.  File Types, Alignment and FastQC

10:45 am -11:00 am      Coffee Break

11:00 am -12:45 pm      Lecture 7: RNA-Seq analysis for differential gene expression 

12:45 pm - 1:30 pm       Lunch Break

1:30pm - 3:00 pm          Lecture 8: Functional analysis of large gene lists: pathway and gene ontology,  

                                      GSEA, SPIA, and Pathview

3:00-3:30pm                 Open group discussion and concluding remarks
