  1. Invitrogen Spectra Viewer: Can input a multitude of dyes sold by Invitrogen to see how their spectra overlap. It also includes features to add in light sources as well as excitation and/or emission filters to get an idea of emission efficiency.

  3. FIJI: FIJI stands for Fiji Is Just ImageJ.  It's self described as: a "batteries-included" distribution of ImageJ, bundling a lot of plugins which facilitate scientific image analysis.
    • Recommended Plugins
      • Olympus Viewer: used to open vsi, oir, omp2 info file formats and show some meta data.
  4. Imaris: Analysis software that the imaging center has a license to use.
    • Imaris File Converter: (Scroll to the bottom of the linked page) Used to convert files to ims file type, required for use in the Imaris software.
  5. Leica Application Suite X (LAS X): offline software platform for all Leica microscopes. Can be used to convert files from LIF to TIF.
