We have a Promega Maxwell system that an be used to extract DNA and RNA. We have 4 kits available: miRNA Tissue, SimpleRNA Tissue, PureFood GMO, Whole Blood DNA, and Cultured Cells. The price for each depends on how many samples are being processed.

We try to fill each bioanalyzer chip as much as possibly to keep costs down for everyone which can result in delays in processing. If you prefer not to wait until the chip can be filled we will charge the cost of the chip divided by number of spaces we can fill either with your samples or other samples we have received.

DNA 1000 is used for most User-Prepared Libraries besides ATAC-seq libraries. This chip has an analysis time of 35 minutes and has space for 12 samples. If the chip can be filled it is $7.47 per sample, if not see below.
DNA HS is used for ATAC-seq libraries, User-Prepared Libraries that are low in concentration (~5 ng/ul and below) or weren't detected using the DNA 1000 kit, or occasional DNA samples. This chip has an analysis time of 45 minutes and has space for 11 samples. If the chip can be filled it is $11.75 per sample, if not see below.
All Total RNA samples are run on this chip. This chip has an analysis time of 30 minutes and has room for 12 samples. If the chip can be filled it is $7.31, if not see below.

BioTek Gen5 Wellplate Reader
User-Prepared Libraries that have passed QC and will be run on the MiSeq are run on the wellplate reader to get a better concentration and then pooled prior to ddPCR Droplet. Samples are usually run with the PicoGreen kit, though if the sample concentration is too low for the PicoGreen kit, then the High Sensitivity kit is used. We do have a RNA kit available if needed for other processes. We charge a startup fee which is the lanes used for the standard then per sample after that. PicoGreen DNA and RiboGreen uses 10 wells for the standard and blank while the PicoGreen HS DNA uses 16 wells. If you only have one or two samples or you want all samples run on the Digital Droplet PCR system, this step can be skipped.

Digital Droplet PCR System
Libraries are usually normalized and then pooled together from the wellplate reader results so that instead of having to run 20 samples on droplet only one sample is run which reduces the cost for the project. If you prefer your samples to be run individually let the Core know. Droplet provides absolute quantification of the Library prior to running on the MiSeq. This step is required if you want the MiSeq run.

We have a MiSeq that can be used for sequencing libraries such as metagenomics, small genome RNA sequencing, ChIP-seq, Cut&Run, as well as ATAC-seq. The MiSeq is capable of generating long reads (up to 600 bp) and up to 25 million reads per run. The MiSeq is not able to provide enough coverage for an RNA-sequencing experiment, which will be outsourced. There are two main kits that are used, the V3 150 cycle kit and the V3 600 cycle kit. Once the MiSeq run is complete, you will be contacted where the FASTQ files have been moved to as well as sent the metrics of the run. The Core will be starting to provide the MiSeq kits and the cost of the kits will be added to the monthly invoice. If you already have kits in our freezer we will use those first until they are gone. Running the MiSeq
RNA-seq Library Preparation
The Core has now expanded our RNA-seq services. Until now we were only providing non-directional RNA-seq library preparation as our Core Service. We will now be offering the option to do Directional or Non-directional library preparation, Poly(A) mRNA magnetic Isolation or rRNA depletion, as well as ERCC spike ins. We have tested the NEB Ultra II RNA-seq kit using a minimum of 15ng of Total RNA though 300ng or more works best. All samples that are being made into libraries by the Core follows these steps: Bioanalyzer RNA Nano, Qubit, Library Preparation, Bioanalyzer DNA 1000, and then if the samples pass QC, then the samples are sent elsewhere for sequencing. RNA-seq Library preparation takes about a day from start to finish. Price for Novogene sequencing depends on the project, though the Core gets a competitive price due to the scale we use it. Novogene gives us a quote for the project.
Originally we had been having the PI order the kits but now the Core will buy them and that cost is included in the Library preparation cost. For those labs that have already bought kits and have remaining reactions we will credit you the number of reactions for another project and you will just pay for the QC of the lab prep along with the QC/Qubit. So for example if you used 18 reactions earlier this year, you are credited six reactions for another time.

10x Genomics Chromium for Single Cell Sequencing
The Genomics Core has a single-cell sequencing capabilities using the 10x Genomics Chromium system. This system allows for the examination of the gene expression of individual cells. We offer two types: Singel cell 3' and Single Cell ATAC-seq. For each of these sample type, High sensitivity DNA Bioanalyzer must be run to test the cDNA as well as Bioanalyzer DNA 1000 at the end of the library prep to check that the sample looks okay at the end. The samples are run on wellplate reader, droplet and then run on MiSeq Nano to make sure things look good prior to outsourcing for further depth of sequencing.
